I use a Macbook Pro with X El Capitan and have an issue with Mail 9.3. Unread items in my mailbox used to be marked with a blue dot but now they are not. Also the bin icon above the list of messages has disappeared.

Do you access this same Mail account from any other device?
Yes, iPhone 5 & iPad mini - they both work fine
If you are accessing this account with IMAP protocol, it will behave properly when accessed with multiple devices. Previously-read emails (read on ANY device) will show as already read.
If you use POP, (intended for access by only ONE device) every time you access your account, emails will seem new and be marked as unread.
Nope that doesn't answer it. Emails that haven't been read on any device show as unread on the phone and iPad. On the Mac it will say there are x unread emails but these emails are not marked as such. As I said before this is a new issue that has only started happening in the last few weeks and I have not changed any settings.
Perhaps Mail ic confused about the contents of your inBox. You could try rebuilding:

Sorted by quitting mail and restarting it. Blue dots are back and so is bin icon. Why didn't I think of that before!
